چکیده

C a population that is maintained at 2N genes for a large number of generations. Assume that each gene in each generation has a unique parental gene, the parental gene is equally likely to be any of the genes in the preceding generation, and the choices of parents for different genes are independent. Then two genes in the same generation will have the same parent with probability 1/2N and will have different parents with probability 1−1/2N . (This is called the standard Wright-Fisher model.) In general, a sample of r genes from the same generation has r1 ≤ r distinct parents. These r1 parental genes have r2 ≤ r1 distinct parents in the generation that precedes them. In Figure 1.1. Ancestors of a sample of r = 5 genes

Genealogies of regular exchangeable coalescents with applications to sampling

This article considers a model of genealogy corresponding to a regular exchangeable coalescent (also known as Ξ-coalescent) started from a large finite configuration, and undergoing neutral mutations. Asymptotic expressions for the number of active lineages were obtained by the author in a previous work. Analogous results for the number of active mutationfree lineages and the combined lineage l...

Importance sampling for Lambda-coalescents in the infinitely many sites model.

We present and discuss new importance sampling schemes for the approximate computation of the sample probability of observed genetic types in the infinitely many sites model from population genetics. More specifically, we extend the 'classical framework', where genealogies are assumed to be governed by Kingman's coalescent, to the more general class of Lambda-coalescents and develop further Hob...

Computational Inference Beyond Kingman's Coalescent

Full likelihood inference under Kingman’s coalescent is a computationally challenging problem to which importance sampling (IS) and the product of approximate conditionals (PAC) method have been applied successfully. Both methods can be expressed in terms of families of intractable conditional sampling distributions (CSDs), and rely on principled approximations for accurate inference. Recently,...

Beta-coalescents and continuous stable random trees

Coalescents with multiple collisions, also known as Λ-coalescents, were introduced by Pitman and Sagitov in 1999. These processes describe the evolution of particles that undergo stochastic coagulation in such a way that several blocks can merge at the same time to form a single block. In the case that the measure Λ is the Beta(2 − α, α) distribution, they are also known to describe the genealo...

The site-frequency spectrum associated with Ξ-coalescents.

We give recursions for the expected site-frequency spectrum associated with so-called Xi-coalescents, that is exchangeable coalescents which admit simultaneous multiple mergers of ancestral lineages. Xi-coalescents arise, for example, in association with population models of skewed offspring distributions with diploidy, recurrent advantageous mutations, or strong bottlenecks. In contrast, the s...
